Conversion of Video for Ipods

I've been converting some video files from Video (.avi usually) to MP4, for use on my Ipod. Then, once converted, I pull them into Itunes to upload to the Ipod. I have a series of files where Some files convert and import, and others don't. There doesn't seem to be any rhyme or reason fir this. I thought maybe I had too many parentheses (there's some that are part one and two, then I append them with Ipod, but that has just proven false) but that's not right.
Does anyone have any idea why Itunes is picking and choosing, is there something I'm missing. I'll settle for a reputable info board link, where I can look for this issue. I've already deleted and reencoded from scratch, the only thing I can come up with is that the initial file might have been corrupted. I'll try that shortly, see if they play OK on the computer before encoding.
For dawg's sake - the File Names are too long. Once I cut down the names, it's fine. *eyeroll* WTF is up with that.
Weird. Otherwise getting stuff to the Ipod has been blissfully easy.

i'm lost on the windows side of things how one does this... i could give you a well tested strategy, but you'd have to drink this glass of kool-aid first ;)
